Calorie counting with a heart rate monitor

I got a heart rate monitor a few weeks ago and it turns out I was burning way more than I thought I was in my cardio classes (850-1500) and should be eating more to compensate those days. However, now I'm wondering if I'm using it right.

When should I stop the counter? As soon as the workout ends, as soon as I catch my breath again, or as soon as my heart returns to normal? I've been waiting until my heart rate drops down to at least 88 but sometimes that can take a while and I think it might be inflating the numbers and making me overeat.

My other idea is to just subtract 100 calories an hour or whatever my resting burn rate is so then it doesn't matter how long you leave it running, you're only eating extra calories for the extra burned as the rest were already factored in. I'm betting that's the way to go but I figured I'd ask anyway.
